If I just do this:
set var vNextrans text = (.vEmpID+(format(.#date,'yymmdd'))) 
nothing happens to the date or time format

To be clear I do the following:
dis database
con database
check time format , everything fine
set var vNextrans text = 
(.vEmpID+(format(.#date,'yymmdd'))+(format(.#time,'hhmmss'))+'T')
check time format,  it is set to hhmmss not hh:mm:ss
dis database
con database
check time format , everything fine
set var vNextrans text = (.vEmpID+(format(.#date,'yymmdd')))
check time format,  everything fine

It has to be the added (format(.#time,'hhmmss')) that is the problem

This certainly should not be happening.
There should be no coupling between the two.
Comment out the ???offending??? line and see if it still happens.
I suspect something else is changing the format.

I'm stumped, how does this variable change the time format in my database

set var vNextrans text = 
(.vEmpID+(format(.#date,'yymmdd'))+(format(.#time,'hhmmss'))+'T')

This set var works but after I run it the time format is changed to hhmmss in 
my 
database, everywhere I have a time value it is this format.  It does not 
however 
change the data format.  Am I missing something because the reason I use this 
is 
because Razz had shown examples on using this.
