We do a lot of this.  For our business, it is critical that the paper deposits go through as smoothly as possible and if we can make them skip proofing, we can benefit.  We use a template or guide that Thom found online somewhere for $35.  There is a tolerance for the MICR placement and number positions.  If you are depositing a lot of checks that you are printing, as we do, the bank can be picky with MICR position and size.
