I had a Waterfotd built AHH and had the same problem. Everything was centered except at the chain stays. I checked with the string method, different wheel sets, etc. My LBS checked it with the park frame alignment tool and things checked out fine. I called Waterford and they had me send it to them. They fixed the problem; it was the dropout slots that were not aligned with each other.
