I've done it two ways.  On one bike the fender fit in there just a TINY bit 
snug.  It barely touched, but it did touch on both sides.  The pressure was 
so light that over bumps it would CLICK! and drive me nuts.  For that bike 
I did a small indent, so there is a tiny bit of clearance and quieted the 
fender down.  

For another bike, it wedged in there a little bit more snugly, and I left 
it alone.  It's nice and tight, doesn't make any noise and it's not bending 
the fender enough to make me stress out about it breaking prematurely.  I 
confess I don't worry much over paint.  Stuff is going to happen.  

Second guessing is good, but follow your instinct.
