first i have to say that's a nice looking mold!
 
since i haven't seen the master you molded (might have and just forgot -  
you see a lot of things in here), i'd like to ask if it was sealed/painted 
with  anything other than primer before waxing?
 
as to your mold repairs, i like the idea of drilling at the end of the  
crack (to prevent it from spreading) and then repairing the crack (i'll have to 
 try to remember that one).
 
as to the bare spots, i'd just add some thinned resin, just enough to seal  
it and then fill the  finished part with some thin filler rather than  
fussing with an almost perfect mold and possibly making the finished surface a  
bit more messy looking.
 
as to them holes, i'd plug them with clay like frank said, just remember to 
 coat them as well with the release agent (and pitch the used clay  
afterwards).
 
for the clay, go to Michael's craft store and get some clean clay (i don't  
think that's the right name, i'll have to see what i have on the bench). 
the  clay comes in a few colors and it looks like 8 bars per pack and the cost 
is  just a few dollars. when you first get the clay and open it, you'll 
need to mead  (or is the kneed) it by hand until it's fairly uniform and 
pliable (don't worry,  it's not rock hard when you first get it). take what you 
need to fill the hole  and put the rest into a good ziplock bag and get as 
much air out of it as you  can for storage. if you find the clay (after 
kneading) is still a bit too  stiff to work with to fill the plug holes, try to 
nuke a ball of it on 100%  power for no more than 30 seconds at a time. i do so 
in a plastic shopping bag  from the supermarket (i will say the bag will 
melt a little bit from time to  time). just make sure it's not hot to the 
touch or it'll be a pain to work with  (in more ways than one. if it does get 
to 
hot, you'll have to let it cool for a  bit and re-knead it again or it'll 
seem all crackly and crumbly.
