Your meter isn't reading "current" flowing through the speed controller in that arrangement, it is reading "voltage" across the speed controller (in the reverse direction). In other words, the controller is completing an electrical circuit between the "top" battery and the meter because of the way you have things wired, but it probably won't pass much current. Most likely, you're reading reverse voltage across the FETs used in the speed controller.
