The C6C follows the Futaba transmitter convention, so channel 3 is the L/R direction on the left joystick and channel 4 is the U/D direction on the left joystick.

So, for the prototype speed controller you have, the 3-wire cable soldered to input port 3 should be connected to servo channel 3 on the C6C, and the 3-wire cable soldered to input port 5 should be connected to servo channel 4 on the C6C.
