What is your rdiff-backup command line and what are the contents of your exclude file? Like any tool that uses include/exclude files (and in this case even globbing include/excludes) the devil may very well be in the details. Things like prefixed or suffixed slashes may not have the desired effect, especially when compared to rsync.
