Dear Kirk,
you may open the existing file in 'append' mode with open() and pass the
file object to the SDWriter instead of the filename, e.g.:
sdfFile = open('molecule.sdf', 'a')
w = Chem.SDWriter(sdfFile)
w.write(yourMol)
