As the problem only arises with a structure processed and written by MOE,
it looks like that's the cause of the difficulty. The input structure is
chemically valid (if structurally incorrect) and can be processed by RDkit
without any problems.

I've used RDkit reaction transformations in the past to fix this kind of
structure error before passing them to subsequent processing.
