This is an expected behavior.
Reactor will generate project files in
reactor/project/{objectType}/object{type}.cfc
Then it will generate a base and a custom files in
{yourMappingDefinition}/{objectType}/{Object}{type}.cfc and
{yourMappingDefinition}/{type of object}/{Object}{type}{dbms}.cfc
Is that an issue for you or just trying to find out what reactor is doing in
the backstage?

What's that '.../project/' doing there ?!?
That means the web server will try and write files to somewhere other than the
mapping directory, I've found out the hard way. This is because
getCurrentTemplatePath() returns the location of the objectTranslator, rather
than looking at the directory pointed to by the mapping configured in
reactor.xml.
I can't see why this is being done.
It also appears to then try and write all the files out to
<wwwroot>/Reactor/core/../project/<projectname>/
Have I missed something ?
