I was on a hosted environment not too long ago and my application suddenly couldn't find any templates in my "com" directory.  They had added that name as a mapping for one of the other 300 customers on that box.  Silly... I hadn't realized until then that a mapping took precedence over a physical directory.  Thankfully the brainiacs also had the ServiceFactory wide open so I was able to "fix it" until I got them on the phone.  :)
