The difference is that the Rectangle Class has the ability of giving a sunken or raised appearance by adjusting the LeftTopColor and the BottomeRightColor independently. If you examine each corner carefully there are lighter Pixels there.
The fact that it is not mentioned in either the OLR or PDF Language Reference is a bug. I've reported it at:

This actually works and doesn't have the lighter colored corners of the Rectangle Class.
