I've also seen some weirdness with rect controls in a container control. It's 
a little different, but possibley related.
What I've seen:

Create a container control, 300 pixels square
Place a rect control on the container and lock left, right and bottom.
Place an instance of the container control in a window, but drag it to be 450 
x 450 pixels. Notice that your Rect control looks correct.
Open the Container control tab and notice that the rect control now has a y 
coordinate of 2/3 what it was before. (2/3 is because of the 300 to 450 ratio 
that the Container control was placed on the page with.)

If I can make a reproducible example, I'll add it to your report.
