If these are ONLY application preferences (configuration data) you should ALWAYS use the registry! You should NOT write the preferences to the programs folder (where application is installed) due to user permissions. Anyway, please note that some antispyware or antivirus software also alerts/prevents applications to write to the registry. You don't have any workaround for this - the end user should configure their antispyware/virus in order to give permissions to your software to write to the registry.
