I have done a lot of checking in my code to make sure that I am not
leaving the files or resource forks open or something. It doesn't
appear that I am. These files are being created in the Temporary
Items folder, getting resource forks added to them, and then being
moved out of the Temporary Items folder to another location. I think
I'll try using a different folder and see if that solves the issue.

Are you sure that the resource forks are being moved/cleaned up?
Without their "main" file, a resource fork looks just like any other file.
