Not really any standards for config files.

Most system level stuff will be in /etc, applications tend to store with the 
desktop configs (ie /opt/gnome/share/).  You will find a mix of configuration 
file types.  Many Gnome apps will use a xml format, many KDE apps use ini like 
files.

I just use whats a more appropriate format for the application.
