I do not believe you can do this. I'm sure the ATRAC is a software-based
encoding algorythm but I have no idea what platform it runs on...probably
something propeitary. As far as I know you cannot export the audio in data
format.

Yes, you can take it out in digital format...but it's still AUDIO...not
data. So you will need a sound card that can either take an optical I/O or
a optical to S/PDIF or AES/EBU converter...easier said than done. OpCode
used to make a converter but they just got bought out and don't make it
anymore.

Your question is ambiguous; you don't need a soundcard for
atrac-encoding.
If you mean 'how do I get my minidisk material into my computer', I
would advise RME (or SEKD) S/PDIF cards; very reliable
(http://www.rme-audio.com/english/digi96/digi96.htm, can be obtained
from http://www.netzmarkt.de/thomann/artikel-131809.html for app. $365).
Be aware of the fact that a mini-jack toslink cable costs another $35.
Don't take a Terratec Soundsystem DMX, for it seems to not be able to
bypass its volumecontrols... anyway, drivers suck.
If you mean 'how do I encode a wav-file into the atrac format', I'd say
you need a (hardware/preferably software) atrac-encoder, since I have
never heard of minidisk players that output their compressed data (as
the Philips DCC-player that I'm using can do (on a parallelport
interface)).
