What I did to replace the real logo with our own is to first launch a 
realpix in the same region where my video is located.
In your smil file you would say something like:

<!--  Video Region -->
<region id="video" left="24" top="93" width="192" height="144" fit="fill"

<video src="video.rm" region="video" fill="freeze" />
</seq>


My logo region is slightly larger than the video region because I put a 
tv-like border around the video.
The main idea is to first launch a realpix file with your logo and then the 
rm file on top of it.

When using an embedded player, you can use the NOLOGO="TRUE" option in the
EMBED or OBJECT tags to supress the Real bubble.  There is not possible when
using the stand alone player.  See chapter 8 of the RealSystem G2 Production
Guide on http://service.real.com/help/library/encoders.html for more details.
