did you check out http://jira.red5.org/browse/APPSERVER-70 ?

When you play a stream with FMS (or FCS) it doesn't return any seek or pause commands (and why would it?), like:

NetConnection.Connect.Success
NetStream.Play.Reset
NetStream.Play.Start
NetStream.Buffer.Full
NetStream.Play.Stop
NetStream.Buffer.Flush
NetStream.Buffer.Empty

I haven't tested the fix in Red5 yet but to me changeset 1751 fixes problems instead of creating a new one.. Please let us know if you see different behaviour with FMS.

change made in changeset 1751 may break backwards compatibility with
FMS. FMS at the end of a stream will seek to the beginning and pause
the stream (as well as send several other commands). The code that
was commented out was added to simulate that behavior. I apologize if
additional code has been added already that remedies that situation,
I haven't been able to test out the trunk due to the lockup issue.
