It is possible to encode to flv using ffmpeg, just use this on the command 
line:

ffmpeg -i C:/msys/videodemos/ultra.mpg -ar 22050  -s 320x240 -aspect 4
:3  C:/msys/videodemos/conversion9.flv

  the -i is the input file, the ar i gess is the audio rant, the -s is the 
screensize, the last parameter is the name of your output file, there is a 
lot of parameters to pass to ffmpeg.
If you want to do this on the fly, you will have to convert the video by 
some server-side language , and them use the flv file.
The ffmpeg documentation teachs all the parameters for the conversions, 
installing this in windows is hard as hell but here is a tutorial:
