Ok, so I have two recommendations for you:

1) Your going to want to use flash ads to play the video (for deliverablity reasons), and as far as I'm aware that means having to use the flash codec. In which case I recommend finding some way to encode your real media files, avi files, or whatnot into FLV files for use with red5. Or, if you don't go the red5 route, for progressive download (which for smaller/shorter ads might be a better way to go in the first place).

2) If you insist on using another codec to deliver your video, then your probably going to have to make use of a less penetrated plugin such as real's realmedia player, quicktime, or windows media player. In which case, your looking probably for a rtmp server that's free. For that, you might want to look into Apple's Darwin Streaming Server (free last time I checked).
