Well, directly maintaining a file structure IM HO, is a huge PIA and not worth the effort, but to do it, you need to create your directory structure in the 'publication structure' area, then you have to map your published files (pages and assets) using the publication packages.
Finally choose the relative path option in the general settings under administer publications > Project .
