I've seen this before, but only in published pages. Everything would
look fine in smart edit and in preview, but when published the
navigation would do strange things like you're describing. I was able
to track my problem back to the project variants. I had 2 project
variants, but the second variant was only being used by one content
class. If I published only one variant, the navigation would be fine,
but if I tried to publish both at the same time, navigation would get
screwy. I learned that you could tell a content class not to publish
specific variants. You can find this option in:

[Your Content Class] > Templates > Assign Project Variants (action
menu)

Once I had checked that option on all my foundation content classes,
navigation worked smoothly.
