Through out my site there are three different left navigation bars

Type one : This is the standard one which is used by majority of pages

Type Two: This shows up when you click on the future student picture (second
one on the top)

Type Three: This shows up when you click on current student picture (third pic
on the top)

So based on the page, I'm using three different content containers, that change
the body area and leave all the navs as is. Now the issue is, when I publish
the page, it randomly assigns left nav to different pages. For example, Current
student nav shows up with degree plan pages (which should be showing type one
left nav ).

If I publish the pages with "Use default separators (_) for pages in target
containers" option, they publish fine but when I do "Pages
displayed in target containers use page file names only" they create the
problem.

As for using target container, I've been so annoyed by this issue that I've
already completely revamped my other project....eleminating all target
containers.

I think the explanation of your problem is too brief - could you cite
some examples, what exactly is and isn't being published under each
circumstance? It's a bit hard to diagnose "they get published with
the wrong target containers" without some additional context.

HTH.
