You can use sub folders if you create your Asset manager as a File System
Folder (with a UNC path to a share if you have a cluster).  I think CMS may
still publish these to a single target folder however at least you can have
better organisation pre-publish.  I haven't looked at this in a while so you
would have to test and be mindful of duplicate file names being overwritten
if that were the case.  The Asset Manager handbook doesn't make any mention
of how long the full path can be so you would need to test this as well.
 When in Asset Manager you can select the "Switch Folder" link to navigate
to it from the folder list.  You then also have a possible added advantage
of being able to drop files in there via your network or ftp.
