Well I'll be, looks like I've finally cracked it! Nothing to do with caches or the navigation code in the end. It was all a case of authorisation packages.
The problem was that when we had a new project installed on RedDot a few months back, the "Administrator" group was accidentally deleted, then readded. However the user account used to publish the website project was never given the new Administrator group permissions, so all pages were being published as if the user was just a standard Joe Bloggs.
