Sami, I'm not sure what exact effects you are seeing the fixes could be different.
The first question is if you are using modernizr as a content class in CMS or as an external file. If it is a CMS content class, take it out, host the file externally and link to it via full path url. Next, if there are still some weird positioning problems create classes that fix them in your CSS and add those classes to the elements in question but surrounded by the smart Edit mode tags.
