When in SmartTree click the content class and then in the right hand side "Action Menu" on "Settings" There is a checkbox to disallow the selection of the content class from within the SmartEdit interface. You still might have to change the pre-assignments for the content classes, though.
A fix could be a custom script for page creation or you have to split content classes into folders per child project (eew!) Do you have an example of what exactly you're trying to achieve?
