The problem you will run into with most of them is that you can not change the start of an ext2 or ext3 partition. Another problem is that Windows 98 needs to be installed on a primary partition on the first hard drive. You may also run into problems if Windows in at the end of the drive, depending on the BIOS of the machine.
If you can create a usable partition, make sure you have a workign Linux boot disk before installing Windows, as the Win98 install will wipe out the boot loader, so you will need the boot disk to access Linux, and re-install the boot loader. If you end up having to create a Windows partition near the front of the drive, you may still be able to save most of your data, depending on how you have things partitioned now...
