Can you open another Nautilus window, navigate to the program you want
to add to the menu, and then drag it in there? (link it, not copy it)
??
 

Made different tests:
1) when I create a link on the desktop and try to copy it on the 
application folder I get an "unsupported operation during copy" (this is 
a translation from Italian, maybe slightly different in English...)
2) No way of creating a starting icon in application window...shall I 
need to be root???
