  This is likely a motherboard issue.  My old MS440BX did this before I
upgraded to the latest bios rev.  Have you tried the 'Option      
"NvAGP" "0" ' option in the Device section of your config file?  It will
slow things down a bit, but not to a noticeable degree in 2D.  In 3D
it's noticeable, but speed was as fast as my G400 using 3.3.6 + utah
glx.  (It makes a major difference on a GeForce.)

  But the configuration isn't any different between the 2.  Other than
the fact that my tnt based system is dual headed there isn't a huge
difference between config files.
