Sounds like a resource conflict.  You might check to see if something
else is squatting on whatever IRQ the mouse wants, for instance (mine
claims IRQ 12, but I don't know if that's universal).

It may also help to ensure that you don't have kernel support for
devices that you don't have, and that you're using modules wherever
possible.  When device support is in the kernel instead of via
modules, resource conflicts may be much harder to circumvent (my
experience with sound cards is talking here).

I know that's vague, but I hope it helps a bit.
