Eric, I looked at the schematic and will offer the following guess. U-33 is the CPU's address decoder for the memory and I/O. By adding a daughter board with the PAL on it and the dual flip-flop chip, I would venture that there is a single bit output being decoded and sent to the CNTL RX jack at Pin 6. (Look at the pinout of the 7474 and I'll bet a Q or Q/ (pin 5 or 6; pin 9 or 8) goes out to Pin 6.) This single bit I/O probably controlled some after market device external to the controller like a static on/off function or some serial output shift register thing. Otherwise, the PAL signals just feed through back to the main board for their original functions.
If that feature was not wanted (because of no documentation) you possibly could remove the daughter board and re-insert the PAL back into the main board. The most recent list of RC-96 options lists only the FC-1 as one that involves serial data. The board that's plugged into the U-33 socket in my RC-96 measures 2.9 cm by 4.2 cm, and has one flying lead that is soldered to the rear of the CNTL RX jack at Pin 6. This pin is unassigned in the RC-96 manual.
