If you have the digital station, it is possible to hook the controller to the 
local PTT and just flip the disable switch "on" to disable the internal 
controller.  If something goes wrong with your external controller, just unplug 
the cable and flip the the disable switch off and your are back on the air with 
the MSF control.

To Andy, thanks for the reply and will send you a direct email during the week 
once I confirm a few things with my partner in repeater hell.
   
  FOR THE GROUP:
  How would I disable the the internal controller from the repeater? What has 
to be disconnected in order for my external controller to work without 
interference from the motorola board?
   
  Also, are there any locations on the MSF outside of using the DB-25 connector 
on the side of the cabinet to get the proper control points (cos,ptt audio 
etc...) to run to my controller? 
   
  I may have the manuals and stuff somewhere so I'm going to make a severe 
effort to find them, thanks though.
