Consider any added wiring to/from the back plane external 
devices.

I would suspect the RX Audio inbound to the repeater controller 
is not properly protected or there is a missing ground... or 
there is a ground loop. You didn't say if you use discriminator 
audio, the Squelch Gate Module version or something different 
from the R1-Audio Card/Module.
