We recommend always using RBTools. For some types of repositories, RBTools is required in order to generate a diff with enough information for us to fetch the files for the side-by-side diff view.
Some other types of repositories have compatible diffs, but have various problems with how they generate the diffs in certain cases, and RBTools catches these problems. RBTools is also just a better experience in general, and has an assortment of useful command line tools that developers can use.
