There's no direct way in rhythmbox/gstreamer as of yet, but the ex-falso tag editor that is part of Quod Libet: http://www.sacredchao.net/quodlibet has a plugin that will remove APE tags, I believe. Fedora Extras has the quodlibet package. Perhaps it's also been packaged for Ubuntu...?
