I don't know if this is related to your problem but here it goes:
The current Ubuntu 2.6.28-15-server kernel seems to cause problems with
fileupload for me, reverting to 2.6.28-14-server seems to have resolved this.
So this is probably a jvm bug or maybe a kernel bug.
