It could be a fungus. We call it rain rot. One of my horses had 2 winters ago. The recommendation by Ridecamp was panacur. I tried it. I rubbed the panacur on the affected area. It cleared up within a couple of days. I'm pretty sure it wasn't Quest, but I don't know if Quest wouldn't work. Give it a try.
