I used to tag my FLAC files with ID3v2 tags at the beginning, but had problems with accented characters in SlimServer (have a look at bug 1048 http://bugs.slimdevices.com/show_bug.cgi?id=1084).
Also, even if the flac program correctly skips ID3 tags for the moment, there is no guarantee this will still be the case in the future.
