An application that I am using that is similiar in function to MediaMonkey is jriver Media Center.
It uses Media Center uses lame for its mp3 encoding needs, however you need to get a plugin for FLAC support. I have not had any issues with the FLAC plugin in the month I have been testing it out. I use Media Center to sync my iPod with my FLAC library. Works rather well.
