In Windows (at least XP, should work 
Open task manager (Ctrl-Alt-Esc)
Select the "processes" tab
Look for a process called perl.exe
Right click on this process
Pull down the "set priority" menu item, and set it to "low priority".

This should lower the priority of that job.  May take a moment as it
might not actually kick in until the current song completes.

Note, you may have more than one perl.exe application running, for
instance, if you're running SlimServer, which is also written in Perl. 
If so, picking the right one can be tricky.  flac2mp3 runs with a fairly
small size, so look for the one with the smallest "mem usage" value. 
Good chance that's what your after.
