I tried re-ripping one of the discs. This time I ripped it as an uncompressed range and left off the last block of the disc. (It was a 5-song ep that EAC said had 101394 blocks, so I ripped through block 101393.)
The resulting .wav was 2160 bytes shorter than the full rip, and it's contents were identical except that the "RIFF" file size and the "data" size were 2160 smaller, as I'd expect. FLAC could compress this file embedding the .cue.
