I understand you are on a Mac so my solution will not work for you but
their maybe software for the Mac that is similar.

I have all my music in FLAC format and do not choose to use any other
format.  Great for my Squeezebox, but not so great for my iPod which I
use alot.  The one thing I always hated about the iPod was iTunes, on
windows atleast iTunes is horrible self-centered egotestical piece of
software.  By that I mean that iTunes thinks it should and is the only
piece of software that ever touches my music files.  So I searched for
a solution and found a great one.  Jriver's Media Center.  One is great
is it does transcoding on-the-fly (using Lame) to my iPod.  This allows
me to have a single music library in FLAC format and have it sync with
my iPod.  Sure the music on my iPod is not the Lossy flavor, but given
the other restrictions of an iPod ability to reproduce music a
high-quality lossy encoding will be plenty good enough.

Sure syncs with the iPod are a bit slower now, but with a modern
dual-core machine this is not much of an issue.  And since I do not do
full syncs very often not a problem.  I have over 4000 tracks on my
iPod.

Another thing to consider when putting lossless on a mobile player is
battery life.  Battery life will take a big drop because you now have a
file to read per minute that is ~5 times bigger than a lossy file.  This
means per minute of music the harddrive spins 5x more.  My iPod is for
portable use so battery life is more important than quality that
probably would not even be noticeable in the environments that I listen
to my iPod in.

P.S.  I use to maintain dual libraries one FLAC and one mp3 for my
iPod.  I have some nice perl based scripts for maintaining them but it
was never perfect or ideal.  The above solution is so much better.
