I've found a (sub-optimal) solution to my own problem with the release of flac 1.1.3:
using flac 1.1.3 I re-encoded the file in place (love that feature), again using the maximum compression (-8)... After that the perl scripts, and thus SlimServer, were able to successfully extract the tags. I had tried different compression options with the older release of flac, but they didn't solve the problem...
