You will also have to set up a separate mareo.ini for "various artist" albums, if you want to put those in a separate directory.
I was doing exactly what you described (mareo to flac and mp3), but I am currently working on ripping to flac only and then batch re-encoding to mp3 with FLAC2MP3 or the equivalent. This takes less time during ripping.
