I've just worked out what the problem is and it's all my fault. When setting up AccurateRip I must have been confused because I copied the sector offset it calculated for my NEC drive [+48] into the encoding settings offset. So FLAC was being told incorrectly to shift by 48 sectors chopping off the first 0.1 seconds of each song and leaving a 0.1 second gap at the end. After much fiddling and reading of tooltips I can see exactly where I went wrong.
Don't I feel like the complete idiot now?
