Hi shntool will do this for you.
The command line you'll need is: shntool -join -o flac *.FLAC This will join all the FLAC files in the current folder into a single FLAC file. You'll need to make sure that the shntool and FLAC executables are in your current path (I put them in the c:\windows\system32 folder). You'll also want to make sure that the FLAC files are assembled in the right order.
