SlimServer can macke use of the "Tickbox" you'll see to the left of each track in iTunes. Somewhere in SS's web interface iTunes options there's one to select if you want to use unchecked tracks or not.
I'd try unchecking tracks you don't want to appear on your Squeezebox (I guess the AAC files) - that way you'll got everything in iTunes, but just the lossless on the Squeezebox. Then you'll get the full menu experience!
